What are the differences in the rules that contribute to the GSXR 1000 domination of one and the Ducati Twin to dominate the other? Is there a difference in the way the 1000's are treated?

There are differences in how the 1000's are restricted relative to the twins, but, more importantly, only Ducati is running a true factory team in this year's World Superbike.

Michelin doesn't play in AMA much at all.  At the world level it is completely dominant.  Dunlop buys the teams in the AMA, not that Dunlop is a bad tire, but the Michelin, when put on an equal field, is outstanding.

The AMA is controled by the manufacturers pretty much too.  The rules favor the factories pretty much, keeping the factory teams in business and giving no one else a real reason to invest a whole lot in the AMA series.
