Has anyone tried removing a layer from the 3 layer OEM R6 (first gen) head gasket? Did you remove the middle layer? How did it work? Since the head is off the bike I figure it would be easy to do if it's worth it.

You can do it, but I don't know details. Your cam timing will change a bit.
Actually, you really don't want too on the stock head gasket.
The middle gasket has a restictor in it to control oil flow to the top end.
It is much safer to just mill/grind the head.
The valve to piston clearance on that motor is enough to remove quite a bit from the head.
The squish on the head is quite tight. I have seen the piston kiss the head when the thinner head gasket has been used. The piston touching the head is not good for the rod bearings.
For reliabilty, we always use the stock head gasket.
Be sure to degree cams afterwards for correct cam timing.
